Well, in terms of scenarios with specific Dark Archive faction missions, so far there's The Silver Mount Collection, Beacon Below, and The Overflow Archives.
In terms of older scenarios that fit the flavor, I think of Song of the Sea Witch as a very 'Dark Archive-y' scenario, with the plot of that adventure being a good example of why the faction should exist.

If I remember 4-11 The Disappeared, and it's sequel 4-13 Fortress of the Nail are the seeds where the Paracountess started breaking away from Cheliax to form the Dark Archive

I went through most of what I've played and here's some, not including those already mentioned, very fitting ones, vis-a-vis evil artifacts, powerful magic items, dangerous know-how, etc:
Season 0: Mists of Mwangi, Among the Living, King Xeros of Old Azlant, Tide of Morning, but especially Lyrics of Extinction.
Season 1: Drow of the Darklands Pyramid, Voice in the Void, Hall of Drunken Heroes(imagine that), Delirium's Tangle, The Darkest Vengeance, Fortune's Blight(flimsily, but there it is), Jester's Fraud.
Season 2: The Rebel's Ransom(arguably more a Scarab Sages scenarion though), Heresy of Man series, Penumbral Accords, Shades part 3, Wrath of the Accursed
Season 3: Echoes of the Overwatched, Red Harvest, Temple of Empyreal Will Save and the two final ones.
4. In Wrath's Shadow(YAMASOTH YAMASOTH), Feast of Sigils, The Fabric of Reality, Words of the Ancients, The Waking Rune
5. The Wardstone Patrol(get out of here, stalker!), The Traitor's Lodge, Library of the Lion, Destinies 2 and 3 and The Cairn of Shadows.
Disclaimer: I decided to not include scenarios that "felt" Dark Archivey because they were tied to Cheliax or had lots of evil outsiders. So no Day of the Demon, for instance. And there were some scenarios with artfacts I left out because those weren't really dangerous. Except that one in the Worldwound if you aren't good. But that's more like a Silver Crusade scenario.

It was my first scenario, so it's been almost 7 years since.
it's one of my favorite ones to run... Run it 5 or 6 times I think.
Really looking forward to playing it again in CORE... and have been tempted to use a replay for it.

the original "creepy haunted scenario"... without a Haunt.
One where the "little girl" that you need to save, really is just a little girl that you can save.
