So if I have a modified bomb like a Grease Bomb or a Stink Bomb via discoveries, and I use Precise Bombs to exclude a square from the splash damage or add a square of splash damage via Splash Weapon Mastery, am I correct that the squares affected by the Grease or Stinking Cloud are unchanged (i.e., the area affected by the control effect is then different from the area taking splash damage)?

You are correct.
First Splash Weapon Mastery works like this:
Benefit: When throwing a splash weapon, you act as if you had the Far Shot feat. When you hit with a splash weapon, select one additional square adjacent to the splash area; creatures in this area also take splash damage. When you miss with a splash weapon, you may adjust the miss direction on the grid by +1 or –1. This feat counts as Far Shot for the purpose of qualifying for other feats, but only in regard to splash weapons.
So when you throw a Precise Smoke Bomb using Splash Weapon Mastery here is what happens:
Make a Range touch attack if you hit apply direct damage to target,then apply splash damage excluding the squares chosen from precise bombs and including the one from Splash Weapon Mastery, and finally smoke is created in a 10x10 blast area precise bombs has no effect on the squares covered by the smoke.
Make a Range Touch Attack if you miss roll a 1d8 to find out where the bomb lands at this time you can use splash weapon mastery to modify this roll by +1 or -1: Example you roll a 4 on the die you can make it a 3 or 5 depending on where you want the bomb to land that benefits you. At this time Precise bombs has no effect, and any squares chosen can take splash damage. Smoke goes off as normal.
