Maybe I should contact Hero Lab about this, but I'll give it a try here...
Is there a way to make a gestalt character with hero lab? Does it have a setting for this, or a "add-on" pkg?

Here is a link to the Pathfinder Community packages for Hero Lab maintained by ShadowChemosh, including instructions on how to set them up for updates. He currently has a gestalt file that is "in progress" but I've used it fairly often and I haven't had any problems with it.
I currently make them using hero labs class creation tab, I start by taking the spell class and adding in the melee class. So far, I haven't found a way to add a spell caster class to another spell caster class though.

Really the only way to do it well is creating the class in the editor that is the combination of the 2 classes you'll play, but again that does make dual spellcasters difficult since there is only 1 primary spellcasting table, but there's nothing saying that you can't use the secondary spells table (just a whole lot of work).
The community package is pretty good and Tim has done a lot of work on it.
Until Pathfinder officially releases Gestalt as an option it will not show up in the Hero Lab files for it though.
