Just trying to clarify. My cleric worships Alseta. Her favored weapon is the dagger. The Separatist archetype says:
"Weapon and Armor Proficiency: Separatists do not gain
proficiency in their deity’s favored weapon (though they
are not prohibited from using it or learning its use)."
Now, does this mean that as a cleric, I learn all simple weapons except daggers? Or does it just mean that if my deity's favored weapon was not a simple weapon, I'd have to learn it separately.
Likewise, if a Dwarf cleric of Torag. Would this archetype prevent my Dwarven Weapon Training from teaching me the warhammer prior to this class?

It means that you do not gain the automatic proficiency in your deities favored weapon.
Other than Unarmed Strike, this is meaningless if your deities favored weapon is a simple weapon because you get blanket proficiency with all simple weapons.
This also has no bearing on your racial proficiencies. As a Dwarf you would still be proficient in Warhammers.
Another way to think of this: Clerics are proficient in all simple weapons AND they are proficient with their deities favored weapon.
Eliminating one of these clauses does not eliminate the other.

That is an interesting problem. Personally I'd just rule that you ignore the "favored weapon"-section of the proficiency, so you'd still get proficiency if its automatically given to your class.
Basically:
Clerics are proficient with all simple weapons, light armor, medium armor, and shields (except tower shields).Clerics are also proficient with the favored weapon of their deities.
