New player here! Some simple questions..

So my girlfriend and I just finished through the base set adventure. We are going to run through the burnt offerings deck this weekend. So here are my questions..

1. When we start burnt offerings do we populate the locations with boons and banes from the baseset plus the new deck, or just the new deck. I know at some point you are supposed to start removing the basic cards from the cards you use, when is that exactly?

2. After the rise of the runelords adventure path b is done, finishing with "spires of xin-shalast" will our characters by maxed out? Will they be finished entirely? Is there anything after that for these characters? Can characters carry over to the skulls and shackles set? Or are other adventure paths to come in the future?

3. What is the relationship between rise of the ruinlords, skulls and shackles, and wrath of the righteous??

One other question I have is how do the class decks fit into everything??

Add the deck 1 cards, and the build locations with the combined cards. The Rise of the Runelords adventure path cards tells you when to remove cards, and it starts in in deck 3.

Your characters won't be maxed out (there will be unchecked feat boxes), but they will be done with official content. They don't carry over to Skull and Shackles.

They are compatible in the sense that cards from one can be used with cards from the other. But they aren't a continuation of the story. You start new characters when you start an adventure path. Basically, they are both products in the Pathfinder Adventure Card Game product line. You can take a character that was in the RotR box and use it in the S&S box, and vice versa. You could make up your own scenario and adventures using cards from both. You could even mix a few cards from one into the other. None of those things were officially tested though, so the results aren't guaranteed.

Characters in particular are the most compatible. Taking a character from one and playing it in another, while not tested, should be the safest thing to do without making some crazy results.

But the official instructions never tell you to use cards from one when you are playing the other.

Baseset plus the new deck

See the adventure Path card : you will start removing Basic in adventure 3 and Elite in adventure 5

Basic answer is yes they are done. Start new ones in rise of the runelords or skulls and shackles.

This said, you can always build your own additional scenarios using the high level cards, difficult locations, difficult house scenario rules and so on if you want to challenge your high level characters. But I would discourage you to: if you play a lot a character with all level 6 boons and 345 cards in his deck... you will lose interest in replaying the game with another one.

None mandatory. It is recommended to play each with its own characters' choice (less fun to play a firearm or swashbuckling oriented character in a pure medieval game or a fire oriented wizard on a boat) . This said, it's your game : if you want to mix a little the boons or banes (try just to keep balance)... Or if you are a big creative guy you can write your own scenarios using mix of locations from those games for example.
