I'm playing an alchemist and I need some help figuring out how it works, do I only pick one formulae to start? Can I craft on the fly, am I limited to how much I can make? Like do I need bottles to put things in? and other than GP is there a limit to my starting gear? Any help would be greatly appreciated, I do have most of the books.

There is no limit to your starting gear other than what you can afford or what your DM has as a house rule.
You begin with a set number of formulae, I think its 2+Int, but I'm not 100% sure, and you can add to your list of formulae known by buying a scroll of that spell and using it to learn the formula.
You can't create most alchemical items on the fly, but thanks to your 3rd level ability-Swift Alchemy, you can craft alchemical items in half the time, which lets you have just about anything you want if you plan ahead.
The DMs that I have played with haven't kept track of the bottles that alchemists in their party had and whether or not they had enough bottles, we treated it like spell components, it's just assumed you have them.

You start with 2 + INT modifier formulae. So if you have 18 INT, you start with 6 formulae.
Which crafting are you referring to? You need 1 minutes of work per extract. But can pretty much make them anywhere as long as you have the time.
But if you are talking about Potion then it's 2 hours per potion (check out magic item creation rule for more detail). You needs a suitable and quiet place to work on potion and you can only work up to 8 hours per day.
Extract vial should be include in the Alchemist's crafting kit. For potion just buy like 5-10 iron vials (they are cheaper than regular version and do not break) and just say you reuse them, so you don't have to do the book keeping.

Okay, I have 18 INT. So I get 6 formulae, now how do bombs work? Are they ammo that gets expended or is that my weapon? Sorry if that sounds stupid lol the character sheet is a bit confusing.
Bomb is kinda complicate to explain to new player.
Alchemist use the ability called "Bomb" to create a weapon (which also called bomb). The weapon is only last in the round you create it.When you use "Bomb" ability, you draw materials, create and then throw a bomb all in 1 standard action.
You can only use "Bomb" ability a limited number of time per day ( Class level + INT), so currently you can use the bomb ability 5 times per day.

Bomb's are [Su:] supernatural abilities and therefore do not work in antimagic zones.
In the Bomb entry it says that bombs are unstable and if they are not used the round they are created they become inert.
Drawing the components for, creating, and throwing the bomb are all one standard action.
There is no way to prepare bombs ahead of time but there is also not much advantage in doing so as you can not give them to others to use. It's sort of just an attack power that Alchemists get so many times a day rather than a truly crafted item.
You can use alchemy to make grenades which are crafted using the crafting rules, can be made ahead of time, can be handed out to allies, etc.
