Can Shield Focus increase the AC granted by a Spiked Chain thanks to Cornugon Shield?

No.

"Benefit: Increase the AC bonus granted by any shield you are using by 1."

You are not using a shield (even if you are getting a shield bonus to AC), so you get no benefit.
