Here's the situation. Ninja, Magus, Gunslinger, and Cleric vs a Cloaker.
Cloaker moans. Nausea: All creatures in a 30-foot cone fall prone and are nauseated for 1d4+1 rounds (Fort 15 negs).
Ninja and Magus fail their saves. I roll 1d4 and it comes up as a 3. I tell them they fall prone and are nauseated for 4 rounds.
Ninja argues that I should have rolled the d4 twice because it affects them separately. I maintained that it was 4 rounds.
Question is, is he right?

I myself roll separately for the individual. (In part because i don't want a max die roll crippling the whole group for a hefty duration, it allows some to recover faster and ...interact.)
That said, i am not sure offhand on the RAW or if it is undefined. Does that ninja want you to roll separately when breath weapons or area damage spells cover multiple PC's also? Do they do it when hitting multiple opponents?

I didn't ask. The ninja was a little cranky and I decided to continue on with the combat rather than risk a shuriken to the face.
I can see what you're saying about crippling the whole group, but it would be nice to have an official word about this.
