I was told that I could build a completely different character before I hit level 2 and that I should change my faction. My first session I was Grand Lodge(didn't know what I was doing) and my second session I was Taldor(saw something I liked but didn't understand). Can I condense these points into whatever faction I chose to stick with at 2nd level?
Or am I stuck with 2 & 2 because that is what was reported on my chronicle sheet?

Whenever you retrain before playing at two, you can change any aspect of your character, including faction. The prestige and fame you have earned stay with your character. So going into level two you will have the fame and prestige you earned through level one with whatever faction you have decided to stick with. After that, it will cost you prestige to change factions, which can be found in the Guide to Organized Play.

First off, welcome to PFS!
Second, I suggest you read the PFS Guide to Organized Play if you haven't already. Most questions asked by new players such as yourself can be answered in this document.
To specifically answer your questions.
You can retrain any and all aspects of your character until you actually PLAY as a level 2 character. It sounds like you've played 2 scenarios already. You can play one more and still level up and change your character. Once you play that character as level 2 then you are locked in to your decisions.
As far as the faction goes, you can change that as well as part of the retrain rules. What is on your previous chronicles and online really doesn't matter because anyone that happens to audit you should know the retrain rules. If you decide, for example, to become Cheliax. Before your next session you essentially have 4 Fame/PP for the Cheliax faction. Picking a Faction in the beginning can be tough.

Sorry, I meant retraining AFTER 2nd level, such as feats, etc. If I remember correctly, you have to own Ultimate Combat to do that.
The basic retrain rules are available to everyone and are covered in the guide to organized play which I linked above. There really isn't a how to guide. You can change whatever you want within the PFS character build rules.

Right now it says:

If you really want it changed your local VC can change it for you but, as I said earlier, it really doesn't matter what it says online. As long as your chronicles are correct from the change forward. The most important part for online is changing it in your character description so that it auto populates for whoever is reporting the event.

You can't update this on the paizo page, it's also largely irrelevant.

The retain rules make total sense, I'm more concerned about the tracking on the website.
If I look at the "sessions" tab (https://secure.paizo.com/people/RenlarPlanecaller/sessions) the prestige points that were generated specify the faction I used at that session. I was just wondering if I needed to do something special with the website in order to get it to properly reflect my retain.

This can get costly at higher levels, depending on how deep you've dug yourself into an older build and how far you want to take your new one. If it's just one feat, fine.
My experience has been that you normally want to rebuild as a big revamp rather than one mechanic. At lower levels it might seem like a big revamp is only one mechanic. Spending 20+ prestige stings.
