The title kind of says it: What would you do if your party decides to attack Krojun?
So, as intended, my party didn't like Krojun from the beginning. They were able to take him down a peg, b/c (due to dice) Krojun actually lost the sredna match.
Later, the group didn't pick up on the fact that the riders who were following them to the Acropolis were Krojun & his riders. But they were wary of the riders. And, I did throw a couple of random encounters along the way, just to heighten the tension of the trip.
Once at the Acropolis, due to the amount of time my group spent in the main room, I had the assassins attack them in the main chamber. Naturally, tentacles come up and the whole fight changes. My rogue/fighter and arcane hierophant flee back to the entry stairs. There they see Krojun & his riders dismounting at the bottom of the stairs. Well, the arcane heirophant suspects ambush and with only slight hesitation (due to my frustrated looks, and questions of "you really want to do this?") unleashes a fireball. Krojun & riders were none too happy, and move to attack, cursing the outsiders. Druid/wiz & rogue dimension door away?
Do you think this might irreparably hinder the story arc?

It's been awhile since I've studied the source material for this AP. However, I don't think the arc will be significantly hindered, one possible outcome would be if the party defeats Krojun and his burn riders but do not slay them you could spin this into grudging acceptance from Krojun and you continue the arc.
If they kill everyone, then the party might have a very hostile trip across the Cinderlands to reach Scarwall.
Is this may also be a great way to weave the kothunites into the story and have them broker a peace between Krojun and the party.

I also haven't read the source material recently, but I think it should have the following effects:
1) Krojun won't be able to help during the Grand Finale.
2) I might remove any Shoanti points that were earned from gaining his respect. I might even give the PCs some negative points (in other words, making it harder for the PCs to earn the nice boon at the end of book #4) for killing a chieftain's son unprovoked.
You might want to remind the PCs who he is (son of a powerful chieftain) after the 1st fireball is cast. This is probably not something they want to do... for diplomatic reasons.

Thanks for the feedback so far.
The players didn't kill Krojun, but did kill one of his Burn Riders. As Krojun moved up they turned invis and used dimension door to escape. There are several tentacles in the main room, so I don't think that Krojun will follow.
I like the idea or removing the points they earned defeating him (and maybe even the adding some negative ones).

I personally wouldn't be too harsh on the PCs unless they actually kill Krojun. Maybe remove one point... but more likely I'd roleplay it out and see what happens. If the PCs are apologetic, don't remove a point, if they are idiots/jerks, remove 1+ respect points.
I forget Krojun's alignment, but there would probably be fallout in some way during the Grand Finale. If he is CN and the PCs are jerks, it's entirely possible that he could even try to kill them (maybe even with a few buddies helping).
I think it all depends on how the PCs handle the roleplay after the attack. Jokes about burning a burn rider will probably not help.
