There's currently no way to do that, but it's on the to-do list (at a fairly low priority).
I know I raise an old thread up but I hate making new threads.
It has been more than 2 years from this requests and I can tell you now with 1000+ downloads in my downloads and replacing a failed hard drive this is very annoying sitting here for hours clicking one file at a time.
I would love to have a download all feature or at least a group download such as:
Paizo Inc.: Pathfinder® (Pathfinder Roleplaying Game) (72)
Paizo Inc.: Pathfinder Tales: Short Fiction (32)
Paizo Inc.: Pathfinder Society Scenarios: Season 3 (30)
Paizo Inc.: Pathfinder Campaign Setting (Pathfinder RPG) (85)
Can we please get the feature higher on the priority list?

Heck offer a service that you could burn a DVD's and send it to me for a fee. With the amounts of downloads I have I would likely be willing to pay 30-50$ just to save my time.

Yes there is. You have to do it manually.
In your downloads page each category of PDF's will have a number like this:
Paizo Inc.: Pathfinder® (Pathfinder Roleplaying Game) (72)
The (72) is the number of PDF in that category. Just add them all up together. Some categories just may have 1 file so no number will be shown.
Also I point out that most of us wont download every version of the same files. AP's can be a merged PDF or broken up by chapters. That is two files and I only do the merged PDF's.

After my VC had a similar complaint, I wrote a script to automate the downloading of everything from a paizo account.
It currently has only been tested with firefox on windows 10, and doubtless could use some more polishing.
However, if you care, you can download it from my github and give it a shot. Pull requests are welcome.

On a related note, how about a way to remove items from my downloads? I went through a period where I checked-out (nearly) every free download available in the store. Now, I've got a couple hundred items I'll never download again cluttering up my list.

That would be awesome, I did the same thing and now have the same problem.
Also download all or even better mark items in list for download would be awesome.
I have a bunch of stuff I bought, the full versions of both humble bundels and a lot of free stuff.
Organizing that is a hassle down to unpacking every single download.
