My personal favorite evil deity is Cthulu, though, He's not in PF.
Cthulhu is not PFS legal as far as I know (which may be what you meant).
He is in PF. AP #46, Wake of the Watcher, p. 64 (Domains: Chaos, Evil, Madness, Void; Favored weapon: dagger); and will be stat'ed up in Bestiary 4.

I have an elf alchemist who worships Nethys, a tiefling magus (formerly Lantern Lodge) from Minata who worships Lady Nanbyo, and a half elf rage prophet who thinks that the Eldest chose her for...something...and that Ng told her to hang out with the Pathfinders until she's needed.
Most of the characters I've played alongside of or GMed for weren't especially vocal about their characters' religious habits. It could be- in part, at least- that we are relatively laid back with regards to fantastic religion, but even the paladins (I can't remember any clerics, at the moment) that I've seen didn't really go on about where their powers were coming from.

Sarenrae first and foremost. Next would be either Pharasma or Iomedae. Aroden (non-clerics) would be next. I've seen a handful of others that people have mentioned as popular, but I think those 4 are much, much more common. I've seen maybe one Cayden, one Gorum, a few Eristal, and Desna, and not really much else.
I agree with Curaigh,* it's much more common that players will pick a deity based on their Domains/Favored Weapon/Traits, and ignore the deity as much as they can get away with, which is probably good. It might be a better idea to instead go with Domains.

I think that another consideration should be how easy it is to explain the basics of the faith to a new player. Some of them are easy - Shelyn loves art, Calistria is interested in pleasure and revenge, Pharasma hates undead and ferries people to their respective valhallas. Torag is a bit harder to explain in such a short time, as is Gozreh. Nethys is a stretch, but doable.

Barbarian - Gorum Rovagug
Bard - Desna Calistria Shelyn
Cleric - Sarenrae Desna Pharasma
Druid - Erastil Gozreh
Fighter - Torag Gorum
Monk - Irori Gorum
Paladin - Erastil Iomedae
Ranger - Erastil Gozreh
Rogue - Calistria Desna Pharasma
Sorceror - Nethys Sarenrae
Wizard - Nethys Sarenrae
Could elabourate more on why I choose these but I did limit it 10 or so. You could also make it race based but that seems a little limiting, in my opinion.
