I'm wondering if Smite evil could still target someone who is evil but under the affect of the undetectable alignment spell. In a very quick read through of smite evil it didn't say that the evil alignment had to be detected for the person to be able to be targeted so I'm wondering how this would work?
One of the main reasons I had the NPC take the spell is to avoid being smote by the paladin. If he can still get smite evil against the evil NPC then I'm sure there is a better 3rd level spell choice for her...
Also does anyone have any good suggestions for spells for an evil Cleric 5/Holy Vindicator 3?

They will still be hit by smite eveil...undetectable alignment does not stop them from being evil...the paladin just can't tell with their detect evil spell...so in essence, its just a neutral person....does the paladin want to use an ability when he doens't know the person is evil is the question.
So
1. Undetectable alignment (don't know what alignment they are, so its all guess)
2. Does paladin want to waste a smite evil if they don't know (without metagaming) that the person is actually evil.
But either way, if they do use it, then it will still hit.

Okay is there a way around the extra smite damage. I'm thinking of using Sanctuary to let her buff first. He usually assumes things are evil, surges forward, and wacks away and 90% of the time he is right. I'm not sure but I'm pretty sure the will save from Sanctuary might slow him down a little...hopefully.
Basically the issue is between him and the fighter I have in my party my "challenging" fights are usually over in 5 rounds or less...it would be nice to go through one fight with out my hard work ending up in a pile of sawdust on the ground after a few rounds.

Undetectable Alignment is not going to help.
Corruption Resistance will reduce Smite Evil damage (by 5 per attack). It's not a cleric spell, but you can have it made into a potion.
For your general problem I recommend (1) using neutral enemies who are legitimately not valid Smite targets, causing your Paladin to waste his Smite or (2) opponents with methods for avoiding your fighter and paladin's attacks, such as flight or effects like Mirror Image, Displacement or Invisibility.
Hzardus' suggestion of employing subterfuge is also a good one - if you're having a hard time turning evil NPCs into combat threats, try using noncombat threats.
