I was reading PFS Guide and saw that Seeker characters (LV 12+) can only start a Seeker Story Arc at exactly 33 XP. So does that mean that if you play the Tier 12+ during a special with a 33 XP character, then that character will effectively be done with PFS play without a Seeker Story Arc.
Also, can Seeker Characters that have finished their Seeker Story Arc come back to play the Tier 12+ specials.
I am in the process of organizing the Seeker level play for my local region and just want to make sure I give my players the correct information.

Once Eyes of the Ten arc is retired, this won't be an issue. As it is the only Seeker arc currently available, then the weird 33 XP rule applies.
As to your questions, if you have a character with 33 XPs and gain another XP or Half XP from playing the Special, then you would not be able to play that same character in EoT.
As to characters playing the special after EoT, they sure can. This year, Siege of the Diamond City has sub tiers 12-13 and 14-15.

Where is the PFS 5.0 guide available and when is EotT retiring?
Well, Nathan is a VL, he probably got it as a beta through the super-secret VO forum, and posted in the wrong area.
As to when EotT is being retired? Not the foggiest. And, after PaizoCon, I am going to have my second PC at 33 XP, if he survives everything there...
And still never played or ran Eyes. Sigh.

It winter be retired until we have something to replace it. The new something probably won't be a four part series, however.Hmm, now to start a debate on whether or not this is a Freudian Slip... :P
No. Stupid iPad auto correct changed wont to winter. We don't have a Seeker arc on the schedule for the new season from August through December. So, you know EoT is safe until the start of 2014 at least ;-)

Sweet. When it happens, is there likely to be a few months warning like there is with the outgoing factions and the First Steps scenarios? Or is this the warning and we should get on it soon? ;)

We will likely give 4-6 months warning. Also, I imagine when we decide to retire it, it will retire at the same time a season ends.

Did early 2014 just become August 2014 over the course of 3 posts?
Either way it is plenty of time to herd the cats into 3 more sessions of EotT and get my Bloatmage up to 12 for the next seeker arc.
There may always be a little bit of overlap between the retirement of EotT and the beginning of the new Seeker arc.
