Rite will hopefully sometime publish Way of the Ninja. They have already Way of the Samurai and Way of the Yakuza both of which provide archetypes and well researched material
Maybe Assassin's Amulet is also somewhat relevant/useful: Although it has its own take on assassins it does apparently provide a lot of general information for planning hits etc. You could at least check out the free 73 page preview.

Way of the Shinobi was put on a back burner in order to go ahead with the Kaidan Campaign book. Like the Samurai book, Way of the Shinobi is not going to be class exclusive to the base Ninja class, but rather speak to a culture of assassins utilizing a variety of archetypes and techniques. But at this point, I would not expect the book before next year, as the Campaign book is taking all my time.

Yay John, thanks for posting those up. The Way of Ki turned out to be such a popular product, I thought it would be good to get those ki feats into wider circulation, not only for monk and ninja players but also for anybody who wants to incorporate ki into ALL of the core and base classes for Pathfinder.
As to the OP's question, there is also some ninja goodness in To Serve a Prince Undying, one of our Gothic Grimoires line of products, which was just reviewed by the inimitable Endzeitgeist on his website!

Only one problem: The author in the product citation at the botton is incorrect; should be yours truly. :)
I just double-checked and that's what it says in the Section 15. I just copy and paste whatever is there so it was very unlikely that it wasn't correct, or rather, that it wasn't exactly what was in the book. You'll want to decide if its worth a new printing in order to fix that then :D

How weird. That'd be *me* missing a detail in reusing the section 15 text and forgetting to correct it.
I'll probably correct it in there at some point but it's not exactly a top priority. If you could go ahead and change it in the credit section here that'd be cool. :)

Actually I was just finishing up working on our Heroes of the East III book and we actually have 3 ninja archetypes (including a spellcasting variant) + ninjutsu related style feats (we do a lot of "real world martial arts") in that book. Ninjas are not the main focus of the book- but we give them some much needed love.
I'd have to look at the production schedule to tell you when the release date is for that but I'm pretty sure it is either end of May or June.
