Applying Chronicle Credits

I started a new character when I started to pick up a few games as a GM. First game I GMed was Assault of the Kingdom Impossible. Originally I wanted to add the credit to my first character in which I played AotKI and found out I could not. My choices where add the credit to a fresh level one character or apply the credit later. I chose to apply the credit later because, I was already planning to play Motff and just GMed We Be Goblins. My question is when I apply the credit and fill out the chronicle scenario # do I fill it out as 1 or do I fill it out when I apply credit?

By "later", you mean when you have another character who can receive it? You should apply chronicles in the order played as soon as the character can use them, so let's analyse that:
1. Assign AotKI GM credit to character -2 . This is his first chronicle giving 1 XP.
2. Assign WbG chronicle to character -2. Any 1st or 2nd level character can receive it, no problem there. Character -2 now has 2 XP.
3. Unless the ruling has changed, MotFF must be played with and assigned to a brand new character. Unfortunately I believe you won't be able to apply the previous two chronicles to that character.

You could instead assign 1. and 2. to your character number -3 and play MotFF with -2. This would change nothing except the character numbers.

To answer your question, you won't fill it out as -1 in any circumstance. You should be able to predict the number you'll use. Fill in the chronicle with the character number that you're going to report for GM credit.

That did answer question and thanks! Also, I decided to take the credit for AotKI for later so that I could do MotFF and then WBG.

Got a source for that ruling? Other than a long-outmoded quote from Josh Frost, who is long gone from the campaign, I mean.

Last I heard, MotFF now falls under the same rules as any other 1st level Free RPG Day module, which is:
Tier 1-2, playable/GMable for credit any number of times for 1st level PCs, once only for a second level PC.
1 PP (Used to be 0, which at least one of my PCs shall have to live with forever)
1 XP
479 gp (239 gp on slow track)

While the flavor given is. "You are random adventurers, not members of the Pathfinder Society.", it would be only a minor adjustment to have a VC (Adril Hestram? Drandle Dreng?) send out a new group of Pathfinders to try and find the missing Pathfinder mentioned in the rumors section.

Got a source for "long out-moded" and "last I heard"? That was the ruling by campaign staff at the time the module was released. "Master of the Fallen Fortress" grants 1 XP, 1 PP and may be replayed, being a tier 1 module, according to changes in the Guide to Organised Play. I spent considerable time looking for a revision to the other specific condition for this module before posting. I would like to think you did the same.

I've ran MoTFF three times and have been able to apply it to non-fresh characters and level 2 characters. It changes how the story flows, but I'm sure they changed it to be a level 1 short module that can be applied to level 1 or 2 characters or multiple times on 1 character below level 2 but can only be applied to a level 2 character once.

While MotFF is explicitly mentioned, it is only mentioned as one of the Free RPG Day modules which only give 1 PP & 1 XP, not as only being limited to new PCs only.

That was a rule that Josh Frost had put into effect, and later Campaign Coordinators never confirmed it after it stopped being a "rule", as it was never added to the PFS FAQ, and that quote above is the only mention of the module in the Guide.
