So if my character is Enlarged and activates Bramble Armor, does its damage die go from 1d6 to 1d8 (+1 point per two levels)?

No, bramble armor isn't a natural attack it is a reactive damage ability. If it were supposed to get increased it would have stated it in the ability description.

It just is what it is. It's just a 1d6+half cleric(druid) level to those who strike you with unarmed or non-reach weapons.
I see what you're saying, but your brambles do not go past the first 5 ft from your body. If something attacks you with a Manufactured weapon with the Reach property(or someone using reach somehow with some other manufactured weapon), then it will avoid the damage from your bramble armor. Either way, if they're attacking you from outside your typical 5ft area of threat, they avoid the damage.
Bramble Armor (Su): At 6th level, you can cause a host of wooden thorns to burst from your skin as a free action. While bramble armor is in effect, any foe striking you with an unarmed strike or a melee weapon without reach takes 1d6 points of piercing damage + 1 point per two cleric levels you possess. You can use this ability for a number of rounds per day equal to your cleric level. These rounds do not need to be consecutive.
