The subject of the thread says it all, how exactly do multiple attacks work, negative-wise, especially when interlaced with a natural attack? I've been trying to piece it together from other posts, but even those posts have some variance.
Let me break down my specific question - I play a 3rd level Kitsune Ninja. I have a natural bite attack, wield two wakizashis with the two weapon fighting feat, and can spend 1 ki point for an additional attack.
Best case scenario, I'm flanking an enemy and I perform a full attack. Assuming an attack bonus of 0 and ignoring my +2 for flanking, do I get a natural attack at -5, 1 wakizashi attack at -2, another wakizashi attack at -2, and then a wakizashi attack at -0 (the additional attack granted by the spent ki point "By spending 1 point from her ki pool, a ninja can make one additional attack at her highest attack bonus")?
Any help would be greatly appreciated!

You will make three wakizashi attacks at your full BAB -2, and a bite attack at your full BAB -5, if I'm thinking correctly...
So, if your BAB is 0, you will attack at -2/-2/-2/-5 (W/W/W/B).
TWF with a light weapon in your off-hand applies a -2 penalty to ALL WEAPON ATTACKS on your turn, the Ki point gives you +1 attack at your highest BAB (0, apparently), but you still have to take the -2 penalty for TWF. The bite is counted as a secondary attack and is therefore made at your full attack bonus -5.
EDIT: More importantly (to me, anyway) why is your attack bonus at 3rd level only +0?

How d_g/Elamdri laid it out seems fine per RAW...
Sean K Reynolds (paizo rules developer) has made some comments about some limitation to the total number of attacks (albeit i'm not sure of the exact parameters, to what/whom it applies, etc), but he pretty much acknowledged the RAW is as the people above stated. we'll see if they change it in the future.
