The PRD says, " A wizard can select a spell modified by a metamagic feat to prepare in his school slot, but it uses up a higher-level spell slot."

If I read that correctly, if I, say, choose to apply the "Merfciful" Metamagic Feat (+0) to Magic Missile, it will still count as a Level 2 spell for the purposes of School Specialization Slots?

Well, magic missile is level 1, but yes. If you were to apply Disruptive (+1) to magic missile, then it would require a memorization of a 2nd level slot.

No, that's not what I'm trying to say. Magic Missile is a Level 1 Spell. If modified by a Metamagic Feat that increases its slot level by 0. Normally, Merciful Magic Missile is a Level 1 Spell Slot Spell. However, under the rules in the entry for Wizard, it would seem a Specialization Slot requires that I use up a /higher/ level slot.

I would go with the age old 'specific trumps general' attitude here and just allow Merciful to occupy the same level slot, exactly as it says.

Sorry, I misunderstood you. The section of the rules that says a metamagic spell uses up a higher level slot was written in the Core Rulebook (CRB). There are no metamagic feats in the CRB that increase spells by zero levels. All of them are +1 or more.

You're using examples from other books, and the CRB wasn't updated to take those into account. Just go by the metamagic rules, and if they increase a spell's level, then that's the slot you have to use, even if it's a specialization slot.
