While I can't be certain, as I've only tested it on my own browser, but I think any Greasemonkey scripts you have set up for the Paizo forums (such as the Ignore script or the embedded image script) is interfering with the forums. I disabled all the Greasemonkey scrips, and I notice everything is suddenly running much better.
If any of you have scripts running, try disabling and see if it works then.

It has nothing to do with Greasemonkey or scripts as far as I can tell from my investigations. See this thread for details-
I now believe that when a thread falls into the archives (which is increasingly easy to do as the page limit and the growing number of PbP's mean it happens more often) it both loses its dot as well as not showing updates on the campaign page.
Spoken to many people about this though, its not scripts related.

This is a whole different thing, AK. All one's dots in, say, the Online Gaming subforum disappear for a few minutes so if you try to Focus, you get an empty screen. Usually you'll still get (x new) on the threads you've read but haven't posted in. They'll generally pop back in 5 or 10 minutes or if you Focus and Defocus a few times. It's always happened occasionally, but I agree that it's happening more often than usual within the last 10 days or so: like, at least once every 24 hours.
Not using any scripts, fwiw. My browser is Chrome.

Greasemonkey allows you to modify existing pages with your own (or others') scripts. I used to have scripts that embed linked pictures so I could view without clicking on them, and it gave me an ignore function for posters I don't like.
Anyway, I disabled the Greasemonkey scrips, and now things 'seem' to be running fine, but that could just be a temporary reprieve.

I can't think of anything that a Greasemonkey script might do that would affect the dots or "x new" display. Those functions are handled server-side by a process that sometimes takes awhile to complete, so if they're not ready by the time the rest of the page is ready to send to the browser we'll skip them. I am working on a rewrite of our messageboards code right now that might help with that, but it's still at least a couple weeks away from being rolled out.

The weird thing (to me) is that the dots seem only to disappear from the Online Campaigns subforum. Right now, all the dots from that forum are gone for me, but dotted threads in the rest of the messageboards are sitting quite happily in my Focused view.
EDIT one minute later: And now they're back. This happens at least once a day. *shrug*

I loose all forums abetween once and three times a day. They also come back on their own at times and other times I just ignore the issue and they are back when I check back later the same day.
Side note for those trying to fix this: This happens regardless of the computer I am on or the network I am using on my side. Work, home, game store etc.

Yeah, the major rewrite that will affect the dots, focus and "x new" functionality is still in progress and hasn't been rolled out yet. Last night the site was even slower than normal (see here), which puts the dots even further behind than normal.

Last week's update added zero new features and fixed zero bugs. This week's update, tentatively scheduled for Tuesday, is the big dots rewrite.
And hopefully no new bugs get introduced.
Edit: It appears a few bugs exist in the online campaign section
Clicked on "X new" and it took me to an empty page.
And it looks like we have to re dot/view everything again.

For me, clicking on the new posts links takes me to the link, but it is not refreshing. When I go back to the Campaign Tab, the same set of "new" posts are still there even though I just read them. Seems as though the Campaign Tab is frozen in time from before the update.
Same here.

Click on the base thread (i.e. the title of thread) and not the "x new" and it'll do a reset for the number of new posts.
Edit:
I founds the "threads" section in everyone's profile is wiped clean.

There's a cleanup process that we have to run that will fix everybody's dots, "x new", threads created and a few other things. This process will take several hours to complete but before we start it I'm trying to track down a bug that didn't show up during testing.
I'll post again when we think dots, x new, etc. should be working properly.

Thank you for the quick response.
