How dud they manage that, did you have the tower girls behave differently, as written Terisha is there to assassinate the pcs and/ or the defector

Well it's not about the PC's meting out justice per se. As I put it before, most PCs, and in this case especially THESE PCs are soldiers of fortune seeking treasure and glory. The tower girls attack them, the PCs defend themselves. A deadly fight ensues.

And I suspect this is where the root of the issue lies. I don't like playing "soldiers of fortune seeking treasure and glory". I prefer heroes. Possibly reluctant heroes, possibly even anti-heroes.

As such, I find the motivation for this whole adventure somewhat lacking and the moral questions more difficult.

Well sure. What the pcs are doing here isn't very "heroic" (which is why I have a general disdain for anything pathfinder society related).

As written, you have an assigned mission, like a soldier, or employee, go here, get that, report back.

So your motivation is clear, complete mission.

Now as heroes, you might totally avoid the tower girls or their lair, but as it were, you're on a scavenger hunt.

Your motivations are blurry, but once a fight ensues, it's deadly and it's not your choice. You could choose to withdraw, but then why have entered the place to begin with.

The anti hero wouldn't even have taken the mission in the first place " ba go find another patsy"

Heroically, the easiest thing here would be to protect the arcanist and spam sleep, allowing capture of any resistance and possibly further intelligence gathering, once the mission is accomplished, bringing the captured rogues to an inn, paying for the night and casting sleep on them again, you'd be gone before they could sneak up on you or track you down. And the inn would keep them safe. Unconscious out in the street or the wild would be just as bad as being dead

Well truth be told the group captured her (Although to be honest her own section seems to contradict itself)and after bringing her round I brought in the stuff I mentioned before.

Did they intentionally capture her? or did they bring her to zero HP without killing her and decide to stabilize her?

Dark Archive

Intentionally captured They mostly initally wanted to ask her questions. (I will admit my players are often like that in they will usually take someone prisoner to try and find out what they are up against.)

hmmm so were they aware of her before the battle (ie her ambush didnt happen) or did they get ambushed and decided to catch her during the battle?

What became of her thugs?

Grand Lodge

When my pc's reached the pilings, they had rescued Natalya and imprisoned Terisha. They decided that the best course of action would be to kill the evil wererats (three girls), and install Natalya as their new leader. They're hoping to pull a fast one on the dimwitted paladin to avoid having to imprison the lot of them.
