I have my first PFS sessions in 2 days where I will be running First Steps 1 & 2.
When I first scheduled the sessions, I was under the misapprehension that the scenarios were designed for 6 players. Since then I discovered that this is not the case. It was too late to limit the first session though since it was already full.
So here is my question: Is it OK to alter the opposition in a PFS scenario (more mooks, add class levels/ HD) or should we run them as is and risk it being a cake walk?

Run it as is. There has been a lot of strife about GMs modifying scenarios. GMs do not have the authority to modify the scenarios as written. If you do run it and it is a cakewalk, write a review about what pieces were too easy. The writers and developers love feedback and it helps to develop more challenge appropriate scenarios. Also, season 4 scenarios will be written with 6 players in mind so that should help alleviate some of the problem.
So - just run it as is and plan out the alley encounter well. I have seen that encounter tpk a table of 6 lvl 1's multiple times.

First Steps I at least is, in fact, is one of those scenarios which typically won't be cakewalked by six players. There is a fairly challenging encounter, where you might even end up with PCs dead, and most of the rest of the content is not very dependent on the number of players. Take a look at the recent discussion here.
Also the campaign organizers, as well as the apparent majority of the forum regulars, seem to agree that scenarios should not be adjusted. See, for example, this thread.
