I am going to check out some of the ones on TOZ's list, too. He generally has pretty good taste.
I don't know if it is your thing, but Questionable Content has a lot of indie rock references early on, then gets more serious as it develops.
And if you aren't reading Something Positive, YOU of all people need to.

Ive read several of the ones already listed off and on. Gonna have to start back up with several of them.
Not listed:
Super Effective (Pokemon)- pretty funny
Gutters (Superheroes)- pretty funny
DarthsandDroids (Star Wars)- A Star Wars version of 'DM of the Rings', which ended. Basic concept in both of them is that the *movies in question* were never made in real life, but are the homebrew campaign of a GM. The players are the characters in the movies. Funny stuff, really. Qui-Gon casting 'Summon Bigger Fish' in Ep 1 in DarthsandDroids, Frodo sarcastically telling Aragorn 'That's great, we'll let you know if we need to tame a bear.' about Aragorn's excitedment at playing a ranger. :P

If you'll note, I do list Questionable Content on my list. I love that the hipster douches in that strip remind me of a lot of my local friends, drama and all ;-)

I composed the film score for PHD: The Movie; uh, no way to say that without sounding like a horn-tooter. It's a purty funny movie.
I read way too many webcomics. A friend just recommended Goblins and I devoured the archive in a day or two, thanks in part to us ramping up a Pathfinder campaign after years of inactivity.
