When writing scenarios for PFS, how closely do the NPCs and class-based enemies have to stick to the rules for PC mounts and animal companions?
I have some ideas I'd like to write up, but I'd rather check first than waste everyone's time by sending in something obviously useless/rules illegal.
For example, could a ranger in the Linnorm kingdoms fight alongside a mastadon animal companion?
Would a small sized enemy cavalier be allowed to ride a dire bat mount?

I would say they have to follow the rules personally, but I would also mention you don't need the mount to be the animal companion for it to be trained and ridden.
EDIT: Are you referring to PFRPG rules or PFS rules?
When sending in an adventure submission, focus on catching our attention with an interesting story. In 750 words, there's not a lot of room for rules, and if it's a well-thought-out plot, we can generally find a way after it's been assigned to figure out the right rules to make it work.
