After reading the new 4.0 PFS Guide, I've actually become slightly confused about how they're awarded.
Are you awarded 1 point if you complete the public, primary mission and 1 point if you complete at least 1 of the two secret faction missions?
Or 1 point for each secret faction mission and PP awards have no relation to completing the primary PFS mission?

Depends on the Season.
0 (mostly) and 3: 1 PP for completion of the overall goal. 1PP for your single faction mission (since there's only 1 faction mission in 3 and most of 0). There are a few scenarios in season 0 that have two missions per faction, they work like seasons 1 and 2 below.
1 and 2: Each of the 2 missions is worth 1PP. Which is what it means when it says treat one of the missions as the success condition.
The reason it says treat one as the success condition is that earlier in the guide it specifies that one PP is for your mission, the other for success. By making mission #2 the "success" you don't suddenly have 3 PP scenarios out there.

Wow. Totally didn't realize they changed that up.. no wonder I had so much trouble trying to figure out what my 2 missions were in the frostfur captives scenario! O.o
