Sorry for my ignorance but are the magic acadamies, monastaries, and secret organizations that are in Inner Sea Magic legal for Pathfinder Society?
Look at the Additional Resources page to see exactly what's legal; the Inner Sea Magic section is easy to spot, as it's in red due to being newly added.
I can't refer to the book right now, but I don't think what you're asking about is legal for PFS.

Additional Resources has a list of legal material from the book but says nothing about the things mentioned above. I wasn't sure if this meant that it was legal or not.
If they're not mentioned, then they're not allowed.
Bear in mind that the resources page is only talking about the rules; you can give your character whatever background fluff you want (educated at the Acadamae, etc.), just be aware that it won't have any in-game benefit.
