My group hasn't played anything yet but some of us have already submitted our character to pathfinder society. Can we play this module and just pretty much ignore if we have chosen a faction. We have a chosen faction already picked out on our character but could we just not use any faction traits and run the scenario then choose the one we want?

We have a chosen faction already picked out on our character but could we just not use any faction traits and run the scenario then choose the one we want?
I think the adventure is meant to introduce new players to the Pathfinder Society and it assumes that the characters are unaffiliated with a Faction due to the absence of the missions. I would say it is safe to play this scenario prior to choosing a Faction, but a Faction decision should be made at the end so the play may be reported accurately.
By submitted you mean that you have registered your character with the Society on this website?

I ran into situations like this a couple times this weekend at PaizoCon. I simply instructued the players with brand new, never before played characters they had already chosen factions for to pretend they had not chosen those factions for the duration of Master of the Fallen Fortress. If they had chosen a faction trait for their character they likewise pretended not to have that trait.

The only thing Josh has specifically posted in other threads on this module is that the character has to have never been played, in other words have zero XP. If you are playing this for PFS, then you make your character like normal, so having a faction picked already is fine. Just remember that there is no PA to earn from this even if you have already chosen a faction.
