Do you think this ability is effected by weapon proficiencies or the size of the wizard? Can a halfling wizard wield a medium longsword without penalty?

For hand of the apprentice it doesn't matter what the mage hand wields. It does INT + BAB damage regardless of what weapon it removes from your person. So I don't think the weapon profeciencies enter into it. The effect different weapons have is their differing damage types as far as I can tell.
And no, a halfling regardless of class cannot wield a medium anything without penalty. It is not properly sized, so the halfling takes a -2 penalty for every size category different it is (for a medium longsword its a -2).

Jason mentioned that he was considering removing (or at least modifying) the no magical item restriction.
I do believe that the intent is to allow the hand to use magical weapons, but not be able to activate wands and such.
