Each product has its own place. The Pirate Codex has lots of general piratey NPCs who can easily populate a pirate campaign as allies, rivals, and so on.
Cutthroats and Crew focuses on two things, a series of 'crew' NPCs with enough backstory so that when the PCs need new or more skilled crew members for their ship, a GM can use these NPCs as good choices for the PCs to hire. Each NPC has around 350 words of background, enough to make it simple for the GM to bring each NPC's personality to life but still flexible so that they are easy to fit in with the PCs' existing crew.
Cutthroats and Crew also has the 'cutthroats', a series of malevolent NPCs designed distinctly as adversaries: a tribe of bloodthirsty weresharks and their onshore allies, the tribe's chief is the cover illustration.
There are also notes in the product on how to combine the two sets of NPCs by having the 'crew' NPCs manning a ship called the Seagrave's Fang which being pursued by the tribe of weresharks and the PCs are called on to aid the Fang.

I am "restarting" my S&S Campaign but since two players already played the first part of the campaign I am going to alter the first two modules (Using some of the advice I found in the Forums) I will also use plunder and peril and your modules instead of book 2.
I will buy this to populate the wormwood with different NPC than the one written in the book.
