It's also in the Pathfinder Campaign Setting book, which is where clerics have been told to turn to for their god information. Quite a few people have been using it at the tables. This is definitely confusing, but hardly game-breaking to simply allow it...
I think that people are honestly confused about this. My policy is to allow it, then at the end of the slot let the player know that their character is technically against the rules.

Rebuilding a character at the table seriously breaks the momentum of a game, so I understand letting someone play with a few mistakes to keep the game going. I might make a note on their chronicle so that other GMs know that the player has been called on it before, though. That way they aren't going to a different GM each game and pretending like they'll change it next time.
I have a couple of questions regarding Pathfinder Society Character creation. First, what Deities are allowed to be used and where from (Pathfinder Campaign Setting, Gods & Magic, or PHB)? If from PFCS, what do we do about Domains that are not covered in PHB? Do we ignore them?

The only SRD domains that are acceptable are those that are also in the Player's Handbook. A lot of players are honestly confused about this, and so we've been talking about how to deal with the situation without too much disruption to the game. Sorry if it seems that we've been contradicting the esteemed Mr. Frost. He's in charge, and since he says that only the PHB domains are allowed then that's the rule.
Personally I think it'd be easier (and better) to just allow the other domains from the Pathfinder Campaign Setting.
I think this was to make sure everyone was playing from the same set of rules, i.e. 3.5 core only..
Next year when the PFS switches to Pathfinder rules, Glory domain will be in the core rules and they may then be allowed. I'm pretty sure they will be but I have no official knowledge to pass on.

We've got equipment in from the PCS, and those domains are in the SRD and thus 'core' though they aren't in the PHB. Since they're being added anyway it isn't game-breaking to just let people have them for the next 6 months and possibly force people to remake a character they're going to remake in August.
