I've made doubly sure the message should appear. If you're still not seeing it, try clearing your cache.
There are a large number of dubiously linked individual words in the APG portion of the PRD (e.g. the alchemist's Shock Bombs has the word "Shock" linked to the Shock weapon property and the witch's Blight hex has the word "Blight" linked to the druid spell Blight). I think at one point Ross mentioned that the idea was to keep the links in the PRD the same as the links in the APG PDF. So is it worth pointing these sorts of incorrect links out, or are they going to remain the same as in the PDF for consistency's sake?

Please point them out. 99% of the links in the APG and GMG material were generated by robot, so it made some stupid ones.
Witch -- The names of the hexes Blight, Disguise, Retribution and Vision are linked to various unrelated things of the same name.
Alchemist -- The words "shock", "frost" and "poison" in some of the alchemist discoveries are linked to various unrelated things of the same name. Also, for consistency "Dispelling Bomb" should be "Dispelling bomb".
Cavalier -- The words "Aid", "Shield" and "Retribution" in some of the cavalier's order abilities are linked to various unrelated things of the same name.
Inquisitor -- The name of the Destruction and Resistance judgments are linked to various unrelated things of the same name.
Oracle -- The following words in the names of oracle curses and revelations are linked to various irrelevant terms: Vision, Darkness, Sidestep, Whirlwind, Mount, Glide, Throwing, Transformation, Spark and Vortex.
The words "Getaway" (in "Fast Getaway"), "Cunning" (in "Cunning Trigger"), "Poison" (in "Lasting Poison" and "Swift Poison"), "Disguise" (in "Quick Disguise" and "Master of Disguise"), "Stealthy" (in "Stealthy Sniper"), and "Second Chance" (in the ability of the same name) are incorrectly and/or unnecessarily hyperlinked.
Under the earth specialist and summoner spell lists, Acid Pit is marked with an "M" (for an expensive material component). It should be marked with an "F" instead (for a focus). The sorcerer/wizard listing is correct.

When you find a content error in the PRD—an error in a stat block, for example—odds are very good that that error is in the latest printing of the book as well. The PRD formatting errors that you've been reporting—incorrect links, missing spaces, table formatting and such—are the types of things Ross will be able to fix, and we very much appreciate you reporting them!

It's different in that it's more likely to have been introduced in the process of creating the PRD.
The half-celestial and half-fiend entries both have a table of spell-like abilities that is only partially hyperlinked. In the case of the half-celestial table, some hyperlinks are even incorrect (e.g. neutralize poison is linked to the spell "poison" and mass charm monster is linked to "charm monster").
Also, in the half-celestial unicorn's AC line, there's an unnecessary paragraph break between "+4" and "natural".

These issues are now fixed. I went ahead and made sure there aren't weird abbreviations in that table anymore.

I can't answer for Mark, but I use IE7 on Windows XP at work and I see this problem from time to time.
For instance, right now I have the bugbear page open (http://paizo.com/pathfinderRPG/prd/monsters/bugbear.html#bugbear), and I can't click on the links in the sidebar. It looks like the page background is somehow over top of the links. For instance, the "stat-block-breaker" horizontal lines are overlaying the sidebar (i.e. they span the entire page from left to right), and if I right-click on one of the links, it instead offers to let me save the background as "pageBackground.jpg".
Strangely enough, on the brownie page (http://paizo.com/pathfinderRPG/prd/additionalMonsters/brownie.html#brownie) , the page background is only overlapping the links from "Glossary" to the bottom of the sidebar. I guess that's because the Bugbear entry has a "stat-block-title" block and the Brownie doesn't.
In the qinggong monk's list of possible powers, the feat Ki Stand is not hyperlinked, and the feat Step Up and Strike is incorrectly hyperlinked to Step Up.
Also, two hyperlinks appear to be broken: Gliding Steps and Deny Death.
I was reading through the Ultimate Combat PRD info, and found a few errors. I hope these are helpful. (I did not look at the spells at all)
Gunslinger Archetypes
Musket Master's Weapon Proficiency: Should this be "She must take the Exotic Weapon Proficiency (firearm) feat to gain proficiency with one-handed firearms and firearm siege engines." instead of "two-handed"?
Piecemail Armor
Torso table, Do-maru, speed: This seems like the 20' speed and 30' speed are reversed.
The rest are all seemingly incorrect hyperlinks. I left out a few that seemed pertinent (like Master of Disguise linking to the Disguise skill)
Gunslinger
Under Deeds, "Gunslinger's Dodge" has "Dodge" hyperlinked to the unrelated Dodge feat.
"Menacing Shot" has "Menacing" hyperlinked to the unrelated Menacing weapon enchantment.
Ninja
"Shadow Clone" is hyperlinked to both the Shadow armor enchantment and the Clone spell.
"Slow Metabolism" and "Slow Reactions" are both hyperlinked to the Slow spell.
"Uncanny Dodge" (and Improved a bit below) link to the Dodge feat.
"Blinding Bomb" links to the Blinding armor enchantment.
"Shadow Split" links to the Shadow armor enchantment.
Magus Archetype
"Perfect Strike" links to the feat of the same name, but is not the same ability.
Feats
"Cartwheel Dodge" links to the Dodge feat.
"Felling Smash" links to the Smash feat.
"Improved Feint Partner" has flavor text that links to the Knowledge skill.
Firearms
"Emerging Guns" has "Craft Firearms feat" link to the craft skill. Also, this feat does not seem to exist; perhaps "Gunsmithing" feat instead?
"Flare Cartridge" links to the Flare spell.
Combat is cyclical; everybody acts in turn in a regular cycle of rounds. Combat follows this sequence:
1. When combat begins, all combatants roll initiative.
2. Determine which characters are aware of their opponents. These characters can act during a surprise round. If all the characters are aware of their opponents, proceed with normal rounds. See the surprise section for more information.
3. After the surprise round (if any), all combatants are ready to being the first normal round of combat.
In Opera 11.51 and IE 8, the the Special Abilities table (on http://paizo.com/pathfinderRPG/prd/glossary.html) doesn't wrap. Makes it really hard to read.
The Daemons section (http://paizo.com/pathfinderRPG/prd/additionalMonsters/daemon.html#_daemon) doesn't show the monsters CR.
