Mithril reduces the acp by 3. In addition, all mithril armor is masterwork. It seems to count this as 2 seperate things in the mithril description. So does that decrease the armor check penalty by an additional 1?

It does not. All mithral armor is masterwork. The 'reduce by 3' includes the masterwork 'reduce by 1'.
